Batman:TAS is my #1, with Justice League/Justice League Unlimited close behind.
If I had to pick a non-animated show, I think it'd be Buffy, though I like to pretend season 7 never happened. Angel was good as well, but its plots and arcs were more hit-and-miss with me than Buffy's were.

4. The Simpsons pre-season 9 - When this show was firing on all cylinders it was unequaled. It hasn't been consistently funny for about ten years now but from seasons three to about season eight every episode was gold. That's a record no one else can top. Yup, I'd have to go with that one as well as The Sopranos.

#1: Deadwood. Already been mentioned numerous times in this thread, so little more needs to be said. My friends & I are I'm in middle of groupwatching Season #3 DVDs, and I have simply adored every year - just about every single character, from main to the most obscure, is phenominally well conceived & written and so damn compelling in their own totally twisted & flawed ways. Almost all the actors have become faves of mine simply from "being in Deadwood".
#2: Sopranos. Never thought anything else would ever knock Sopranos off #1 show for me, 'till Deadwood came along. First couple years of Sopranos are probably unmatched in any case. Still testament to utter superiority of both shows though.
#3: X-Files, Seasons 1-3 (or right up 'til whenever the movie was). Post movie (& moving the show's production from Canada to LA) it got increasingly meh for me; but first couple seasons were so sensationally "WTF is _this_?" wonderful.
#4: Buffy. 'nuff said. Added bonus: found the Buffy actresses all so ...mmmmmmm.... perfectly well cast. What a cast of cute beauties (toss in "Fred' from Angel & MutantEnemy had seemingly cornered all the cutest chicks in the world).
#5: So many possibles to round out my top 5, all are great; from among the more recent/current: The Shield electrifying as always, the sadly abused Firefly, the aforementioned Angel (all great), to the ancient/venerable to me classics of Miami Vice & Hill Street Blues. Perhaps LOST & 24 might even redeem themselves a bit for me (after each getting meh last year or so), or even Heroes might ultimately keep on rolling & make the top cut. But simply can't see anything else knocking the top 4 off for me... If forced to pick, my #5 of top 5 probably has to go to Band of Brothers (albeit miniseries). The couple episodes on/re Battle of Bastogne (sp?) (the ones in the winter/snow, village surrounded & under siege) most amazing anything I've ever seen on any tube show.
BUT, it is also very nice to see ROME mentioned a couple times; bought the S1 DVD, but have yet to start it. We're saving it 'till we wrap Deadwood. Nice to look forward to a possible elite fave!

Star Trek: Deep Space Nine is my favorite TV series of all time. I have a strong feeling that, had it been allowed to run a full series life, Firefly would have surpassed it. Been watching DS9 with my girlfriend for the last two years for her first time through the series, and by the fifth season she started to understand just why I love the series so much.  I also really dig Deadwood, House, and was quite a fan of the X-Men animated series in the 90's.

I worked with him for a few years when he worked for my current employer, we chat on Xbox Live from time to time, and he has been a friend of mine for a number of years. Since neither of you guessed My Little Pony, you obviously simply don't know Starshifter like I do. For shame.

I would also put forth the Tick (cartoon > live; but live was still great), Animaniacs inc. Pinky & the Brain, Heroes, House, Boston Legal, Nip/Tuck. I also enjoyed the Class. Looking back I'd have to say that MASH kicked all kinds of ass, as did the early seasons of the Simpsons. Futurama is always welcome to the party, and so is the early Ren & Stimpy. If I had to pick a favorite, then it would be Heroes. I can't remember waiting for next weeks' episodes as much as it, unless you go back to the Thundercats/Transformers era.

I thought about listing Ren & Stimpy, but it got so bad so quickly after John K left (and don't even mention that "new" Ren & Stimpy that Spike TV did a while back. ::shudder:: ) that it's tough to include on an all-time favorites list. If we were listing best single seasons ever, then R&S would easily be near the top.
